PhD fellow positions in Computational studies of protein stability, degradation and interactions

Three or more PhD scholarships are available from 1 September 2019, or as soon as possible thereafter, in the PRISM centre, Department of Biology, Faculty of Science, University of Copenhagen, Denmark. The research within PRISM bridges protein biophysics and genomics using computational and experimental methods.

The PhD projects in this call are focused on computational and data analysis aspects of PRISM, and research areas include structural bioinformatics, molecular simulations, analysis of multiplexed-assays of variant effects, machine learning and protein-sequence analyses. Separate calls are available for postdoctoral positions in both computational and experimental parts of PRISM.



About the centre and research environment

The positions are part of the newly established Centre called PRISM: Protein Interactions and Stability in Medicine and Genomics, funded via a six-year Novo Nordisk Foundation Challenge grant. The overarching hypothesis behind PRISM is that by combining the latest developments in structural biology, protein folding, high-throughput experiments, computational biophysics and genomics we may transform our current view of how genomic variation perturbs the stability, folding and function of proteins. In turn, we can use such information to understand, diagnose and ultimately treat human diseases. PRISM is a collaboration between three research groups at the Department of Biology, Copenhagen (led by Kresten Lindorff-Larsen, Amelie Stein, Rasmus Hartmann-Petersen), and Michele Vendruscolo (University of Cambridge, UK), Douglas M. Fowler (University of Washington, US) and Torben Hansen (Novo Nordisk Foundation centre for Basic Metabolic Research, DK).

The Ph.D. students will work in the groups of Kresten Lindorff-Larsen or Amelie Stein, both located in the Department of Biology in central Copenhagen. The two research groups are members of the highly interdisciplinary and collaborative research environment at the Linderstrøm-Lang Centre for Protein Science. The Ph.D. students will work together with scientists from a number of disciplines, and also have the possibility of spending time in one or more of the partner laboratories within PRISM. The groups are highly international and a good level of spoken and written English is required.



Details of the PhD projects

The PhD students will work on one or more of the subprojects within PRISM. Long-term goals include developing predictive and mechanistic models for how genomic variation in protein-coding regions (protein variants) affect the stability, interactions and function of proteins. For an introduction to the research see e.g. our recent review (Stein et al, TiBS, 2019, https://doi.org/10.1016/j.tibs.2019.01.003). Research topics for the PhD projects include:

  • Predicting effects of variation on protein stability and protein-protein interactions
  • Linking multiplexed/deep mutational scanning experiments to biophysical calculations and molecular simulations
  • Studying the mechanistic and biophysical aspects of cellular protein stability and degradation
  • Development and application of prediction methods to interpret genomic variation
Principal supervisor is Professor Kresten Lindorff-Larsen (lindorff@bio.ku.dk) and students will be co-supervised by Assistant Professor Amelie Stein (amelie.stein@bio.ku.dk)



Job description

The position is available for a 3-year period and your key tasks as a PhD student at SCIENCE are:

  • To manage and carry through your research project
  • Attend PhD courses
  • Write scientific articles and your PhD thesis
  • Teach and disseminate your research
  • To stay at an external research institution for a few months, preferably abroad
  • Work for the department


Formal requirements

We are seeking motivated and strong applicants with a MSc degree in biophysics, bioinformatics, physics, chemistry or biochemistry or similar fields with prior research experience (e.g. MSc projects) within one or more of these areas:

  • Structural bioinformatics
  • Computational analyses of the effects of protein sequence variation on protein stability, interactions and function
  • Bioinformatics analysis of protein sequences
  • Computational analyses of high-throughput experiments
  • Molecular modelling or simulations of proteins
It will also be advantageous to have experience with one or more of the following:

  • The Rosetta software for protein structure modelling
  • Machine learning applications to protein structure or protein sequences
  • Mathematical modelling of cellular systems
  • Analysis of NGS data


Terms of employment

The position is covered by the Memorandum on Job Structure for Academic Staff.

Terms of appointment and payment accord to the agreement between the Ministry of Finance and The Danish Confederation of Professional Associations on Academics in the State.

The starting salary is currently at a minimum DKK 325.625 (approx. €43,400) including annual supplement (+ pension up to DKK 44,980). Negotiation for salary supplement is possible.
